Has anyone else noticed that WFNX's audio processing has gotten much better? It's much less compressed than it used to be, and easier to listen to. Does anyone know what changes were made?

Maybe they hired a different contract engineer. The preferences of various individuals (not just the engineers) at just about every station determine the settings in the audio chain. At most stations, the chief engineer (in this era, usually an independent contractor) has the last word, though. (Well sort of the last word; if upper management disagrees strongly enough with the settings, the engineer could find himself or herself with one fewer client than he/she had the day before).
I think they were running an Aphex Compellor (for leveling/gain control) on the studio end (pre STL) of their air chain. In the transmitter room in One Financial Center they were using an Omnia 6. If not properly adjusted, the Compellor and the wide-band AGC on the Omnia will conflict resulting in either a busy or overly compressed sound.
Compellors and the Ariane are popular pre processing units which are often found in air chains to protect studio-transmitter links (STL) or provide different leveling textures ahead of the main processor. In most cases if properly adjusted (main processor WB AGC defeated or attack/release settings tweaked) it will sound very good. If not properly adjusted then the sound could be discolored..
I agree, it's a marked improvement. They were playing something by Surfer Blood, an up and coming band and it has lots of distorted guitars...the high end wasn't harsh on the ears like the old audio would have been.
