There's the problem. Omnia needs to go to the tower. If the box it's in sucks you need to consider a better box. Audio out of your console or whatever, then into the EAS box, then in to the GE fiberlink system. At the 'transmitter site' the Left-Right audio from the GE fiberlink out needs to go into the Omnia One. The BNC MPX composite out from the Omnia One (with pre-emphasis turned on in the Omnia!) goes right into the MPX/Composite in on your RVR transmitter. You should now have decent audio if the levels are set right. Take that other thing you have and put it on the shelf or send it to surplus... Right now you don't want it in the circuit. Whatever you do, you HAVE to have the Omnia a the tower to easily get decent stereo generation. It can be done otherwise, but not without re-inventing the wheel.
