Depends on your receiver. Using KTVU as an example, some receivers will assign the ch. 44 signal virtual channels 2.1 and 2.2, and assign the ch. 48 signal virtual channels 2.3 and 2.4, while other receivers will give you two virtual 2.1 channels and two virtual 2.2 channels. Assuming clear views of each, you would only know which is which by examining the transport stream.
Because of terrain blockage, Tucson AZ has the same situation with three of their big four networks, with most of the central city capable of receiving both signals of each station, and what I described above is what I've observed on various receivers.
